Actually Jay I disagree here...

Although I can't say for sure how the trading performance criteria has been implemented, I think the commissions may provide good feedback to the network.

For example say you have a net that was trained without the benefit of commissions. It would trade freely, possibly every few days. If the moves it captured aren't significant then it would lose money on a steady basis.

By providing the net with a performance criteria that incorporates commissions you in effect penalize very quick, small profit trades. If a trade lasts two days and captures 1 or 2 percent on a 2000 dollar account it might not be worth the effort. If the net is trained knowing this it will perhaps be more profitable.

In effect you are training the net on profitability instead of accuracy. The most accurate net isn't always the most profitable. Profit and NS Trader have these sorts of options, although Profit's is much more extensive.

Just my thoughts...
