Why do we prosecute men for beating their wives, yet so seldom prosecute the women for beating their husbands?

Well, the easy response to this is that, at least if the prosecutor is doing his job, he does prosecute women for beating their husbands when it happens.

The difference in the antitrust realm is that conduct that is perfectly legal for most companies to engage in is not legal for a company that is determined to have monopoly power. Thus, Oracle or AOL can beat on their competitors all they want, and DOJ will never prosecute them because they are "not monopolists." On the other hand, Microsoft, which is subject to a different set of rules, will be prosecuted to the full extent of the law for the identical conduct.

Leaving aside issues of policy, there does seem to be a basic injustice in that.
