I use ETrade, and if you have multiple lots, when you go to sell a portion it asks which lot you want to sell. At least it used to. They have redesigned their entire site and I have not sold lots for a while, so I don't know if they still do it that way. One time they made a mistake and sold the wrong lot for me, and when I called them they said I could email them and they would correct the transaction for tax records. Apparently all it impacts is the tax records that they keep. I don't know if they actually sell specific shares by date, they probably just sell and then make an appropriate tax entry.
