It mentions "enraging" the FTC, but its the next sentences that intrigue me:

Intel refused to confirm or deny the reports, although it is an obvious move for it

But to answer your question, a monopoly in one market (CPU's) is not allowed to use their monopoly (or $$$ from it) to try and obtain a monopoly in another market. For example Intel could use the relationship with S3 to kill VIA and Acer Labs (chipset makers), or more likely, to kill 3DFX, Nvidia, Permedia (NEC) and others. Or they might pressure S3 into not supporting 3DNow.
