The only thing that comes to mind is the bios recognition of the drive. I am sure we can get some input from others on this issue. Drives have to be properly recognized by the bios. I recall Sean indicated that one of his drives was not recognized properly and he had to input the proper variables. Since you would be changing the "bios location" of the drive the drive may have to be re-recognized. This is most likely automatic...possible issue if the drive is newer vintage than the mobo bios.
