Yes. The Abit BH6 AMI bios has options to select the boot drive.

You should make the OS installations one at a time in a one harddrive system. Then plug in both drives for the final setup. In the final configuration I would opt for NT on the Primary Master IDE channel.

Are you planning on using the LS120 in lieu of the floppy? NT and Win98 see the LS120 differently. NT will see it as the A drive. Win98 does not see the LS120 as the A drive. It may cause some problems with non flexible software...a floppy is only $25..good insurance.

Two matching harddrives with identical partition sizes might be confusing. At minimum I would vary the partition sizes slightly. Also you will not be able to distinguish two identical drives in the bios. It is not necessary to distinguish them in the bios but it can be useful in some circumstances as Clarence pointed out.
