Seems like everybody likes Asus for MBs. I'd agree with E on that one.

I am using an AGP card at work and don't have any problems with it. But I had to get an X-server from SuSe to drive it. So it may not be as plug-n-play as you would like.

UDMA? Don't worry about it. If your MB supports it, it will use it. Otherwise it will be seen as a plain EIDE drive. Either way, it shouldn't present any Linux-specific compatibility problems.

100Mhz vs 66Mhz bus? 100Mhz, of course. There is no reason not to get 100Mhz nowadays with them being so cheap.

I haven't bought a modem in a while, so I don't really know what is best. I am partial to external modems... you can hot swap them.
Also, PS2 mice are well supported, and I like them because they leave open an extra serial port (for your external modem).
I got a Cardinal Connecta 33.6K external and it works well enough.
