Win 98/Fat32 can handle a 17gig partition? Or did I misunderstand.
As for your lockups, it reminds me of two similar things:
1) my daughter's (now dead) pc, an AMD 100mhz 486 clone. Would only boot Win 95 the way you say - step through the boot confirming each entry. It was a timing problem, but the only way I could ever solve it was to knock it back to 66mhz (and that AMD was a dog at 66mhz, too).
2) My current Tyan mobo has never been able to boot Win 95 though I've never had trouble with NT. I have not taken time to investigate very far, as I don't need to run 95 on that PC.
However, I had all the bios timings set at their most agressive, which was probably a mistake. I've since backed them off but still haven't got back to check into it. I actually changed its guts when I gave my wife's old pc to my daughter a couple of weeks ago, so it has STRANGE DISKS in it right now, owing to an unfriendly lightning bolt a few months back. I repaired NT, but didn't attempt to repair Win95. It's my primary domain controller, so I'd miss it if it were gone <gg>.
Anyhow, the point is you may be outrunning the memory capability. CAS2 maybe, on CAS3 memory (or are you running 66mhz memory at 100mhz like Dave? <g> Sean will get you if you are <gg>), or some other bios timing setting. Not as much of that in these later chipsets.
More likely, though, you need to up the voltage a trifle. Have you tried 2.1v?
