Based on the number of high powered corporate partnerships, its database and its focus, INCY is tops IMO. AFFX has some interesting ideas on some specialized chips and was awarded a patent in august on an algorithm to assemble sequences from preexisting signature tags. I think that this program will allow AFFX to speed up its sequencing efforts and bulk up its data base. Watch out for AFFX. I saw a seminar by a guy at Rockefeller U the other day who is collaborating with AFFX, he's using one of their chips to analyze expression patterns of primary cell lines from cancer patients. He then wants to screen for molecules which when transfected restore the normal pattern of expression to the cancer cells. He has interesting preliminary data and at minimum indicates that AFFX is out there pushing its chips for specialized applications.

Theres gonna be a lot of demand for stuff like this (both academic and corporate) so theres room for more than one dog.
