Yes you can preserve the OS in/on a separate directory or drive. Partition your drive with Partition Magic. Partition Magic can render that area inaccessible so you can't screw it up. Better yet buy another drive.

You don't have to start over every time you install something; but from time to time, to get rid of software residuals, it is a good idea. How you organize your data files is important. There are some utilities that help you control the junk like Clean Sweep. For the time being try the KISS approach.

Posting your question to one of the guys on the other thread might prove fruitful and as you can tell, they are knowledgeable.
