The Nasdaq does count each "trade" twice. The buy of the shares by the market maker and the sell of the shares of the market maker are both counted as volume. Thus, the factor of two is correct. You must devide the volume on the Nasdaq in half to compare that volume with the volume on the NYSE. This has been a complaint by the NYSE for years as the Nasdaq tries to indicate they have overtaken the NYSE as far as volume is concerned.
