I don't know. I don't completely understand your objectives.
I would install my essential aps in my primary and backup
OS, both of which I would want on line. I would then
never use the backup except to restore the primary. If,
for some reason, I had to defer restoring the primary for
a while (running without backup) I could run my essential
aps in an interim mode.

At that point the backup nt registry wouldn't have whatever
parameter changes had been made (this is application dependent)
but it would have all the data available and presumably could
be gotten back in sync so I could use the aps until I could restore
my primary setup. Obviously you'd only want to go to this
trouble for things you absolutely can't afford to be without.

To some extent a full KOT backup obviates the necessity of this
level of preparation. That is, whenever you can recover with the
KOT backup, you don't need to run aps in the backup OS. There's
always SOME chance you can't run your aps for a while, no
matter how well you prepare (I mean, think positive, your
mobo might burn up<gg>). So at some level the cost becomes
higher than the potential benefit. This is an old dishpan
I'm beating <g>.
