I think Windows does some 'funny stuff' with CONFIG.SYS when you're not looking. Windows makes a copy of this file and then picks which lines to act upon and which to ignore, such as substituting 32 bit drivers for the 16 bit drivers specified in the file, among other things. Anyway, it's difficult to know what's going on 'behind the curtains' with Windows.
A suggestion. Make a PURE DOS bootable floppy. (My Computer | Select floppy icon | Select format... | Check make bootable button) Copy the CONFIG.SYS file you're trying to get Windows to use to this floppy. Boot your system with this floppy. Your system should be running PURE DOS, not the 'funny DOS' windows gives you. Copy your CONFIG.SYS to the root of your boot drive. Remove floppy. Reboot. You'll have a good chance that Windows will see your new CONFIG.SYS, and with any luck, will actually USE it.

P.S. Disclaimer: The Windows stuff I just posted is what I think is the case. I really don't know what Windows is doing behind the scene. I doubt any mere human does!
