Christopher, you have it exactly backwards when you say:

Whatever doesn't fit requires examination and investigation. That is the crux of the scientific method.

The goal of science is knowledge, and the scientific method is simply a disciplined way to efficiently increase knowledge. It does not exclude intuition as a source of inspiration -- it simply requires rigorous and disciplined study to verify intuitive leaps. There is the famous story of Kekule, who postulated the ring structure of benzene based on a dream. The dream wasn't the evidence. It was simply the starting point for investigations.

Why apply logic to God? I don't. I apply logic to those who invoke a god. And I ask myself what logical reason is there to believe in the existence of a God. The only logical reason for postulating the existence of a God would be the sustained, unrepeatable, and capricious supensions of the laws of nature. This is quite distinct from noting that there are many phenomena that we do not understand.
