Thanks for your help. What I actually believe was the case here is that all my original folders were in alphabetical order at the top of the list, and everything I've added since then (folders and shortcuts) was in alphabetical order but below the original items, looking like two lists combined into one. I had never moved any of them since installing them, that's why it was the way it was, apparently.
