While many white supremacists and separatists are part of various militia movements, not all militia members are white supremacists or separatists. Or even, as you pointed out, white. The government and the media lump the two groups together because the average person is far more sympathetic to anti-government views than to anti-minority views. They do this because the upper echelons of the media are populated by the same sort of greedy little power mongers that populate the upper echelons of government, and they know which side their bread is buttered on.
