From what I gather about the issue (and I only post this with the caveat that I am fairly ignorant of Indonesian history, my one claim to "knowledge" being the Asian thread here and a cousin who served in the Peace Corp in Indonesia), what the military has to gain is that they are afraid of a chain reaction. If East Timor becomes, then other islands also become free, then even more islands. The Domino Theory, Indonesian style. This is one of those countries that never made any sense, it was jammed together by colonialists, it isn't a cultural entity.

So they have, in their view, their very existence at stake.
My speculation only.
