Steven is really the expert here. I'm not sure what the status of East Timor would be if Indonesia's right to it were not recognized. I believe it was part of the Portugese empire. I'm not sure whether Portugal ever granted it independence, and whether anybody at that time recognized its independence, or whether Indonesia simply grabbed it before anything else could happen. Did it ever have a legitimate self government?

According to an article in Mother Jones, a magazine notoriously left-leaning but generally accurate factually as long as you understand their bias, it doesn't seem that there ever was an actual period of formal independence. Basically, it appears, ET was planning for independence from Portugal, that there were two competing factions, but before they could achieve independent status, Indonesia invaded "to restore peace and security."
