It's a balance... the mouth and the canal both bring in seawater... but these rains totally overwhelm them.

Normally, the Bay is about 1/3 the salinity of the ocean... depending where you are on the Bay and what tide is flowing. If you are near the mouth and the tide is coming in, you naturally get more salt.
