It is my personal opinion that prayers over food SO LONG AS THEY ARE NOT THEATRICAL AND AIMED AT OTHER CHILDREN (and I am sure you know what I mean) should be permissible. But no rooms should be devoted to religious practices, no special times allotted to religious observances, and religion in no way should be advanced by the school. Neither should a school speak against religion (which - as far as I know- no school has ever been accused of doing). School should be absolutely neutral on the question of God and religion. God and religion are unnecessary to a secular education. And of course everyone has the right to send their kid to a religious school or home school if they want a religious education for their child.
