Sounds a bit like air in the lines. We were having a lot of work done on our watermains, and air would get in the lines. When they would turn the water back on, we not only got weird noises, we got something like small explosions that threatened to launch the toilet across the room. Almost as much fun as flushing cherry bombs down the school toilets.
