It may work that way but I am not sure. If you have a floppy in the sequence you have to remove it before continuing..harddrives may work the same way. Some bioses have an option to select any bootable drive as a last resort.

The question is why? If the harddrive is not bootable why would you include it first in the boot sequence?

Also, I am confused about your existing setup. Is your second drive set up with an OS? It seems like you by accident stumbled across a boot on your second drive by pushing alt. I do not know how that works but it would require more than an accident. The second drive would have to be set up with an OS in an active partition which is not a standard setup.

With mobo bios boot selection options you can select any harddrive and change it at will (on turning on the machine). Normally you would choose one drive as your primary drive and then change to a secondary drive for a specific purpose.

Give us a few more details on what you are trying to accomplish.
