Actually, I think Microsoft has two products -- Windows CE and Windows NT Embedded. They each have pros and cons. The WinCE runs on multiple processors and has the basic UI functions for handheld PCs and so on. NTe is Windows NT code base cut down for use without a screen,keyboard, mouse, etc. It runs only on Pentiums and presumably needs serious memory. However it is probably more robust, etc. Used, I understand, for handling non-critical automated systems. They also have DOS which is still (I believe) a huge embedded OS -- again for situations that don't require real time.
