DArwin's father suggested the change from the medical to theology and the leap to naturalist wasn't as wide as it might appear- at the time there was a view that God's divinity could be proved by a study of nature. (Wiliam Paley-- Natural Theology)
This kind of begs the question of whether the process is divine or unconscious, but DArwin liked the idea of being able to study and write about nature, though he wasn't sure he bought all the Church of England's dogma.
I guess it was never a real conflict as right after he graduated, he was offered the chance to be a naturalist on a ship bound round the world. And during that travel he worked out his ideas of evolution.
