This is true, there are many unused tools in the genome of the more complex creatures (such as humans). That's were selection can get powerfull enough to create a new species instead of just a variation. Sicle-cell syndrome is a common example for this phenomina. It just so happens that a misshapened blood cell is less likely to be affected by malaria parasites. This is one of those random changes that just happened to find a use and is still not very well adapted to the host or parasite, but provides a small and steady selection event. In the absence of medicine and mosquito control I would expect new mutations to become prevalent in the affected population such as different arterial dimensions or further modification to the shape of the cells.
