John,

Is there a chance that the Willy's seen so far have a poorer branch prediction algorithm than the Willy's that will be shipped?

Not likely. Either the branch prediction is working, or it isn't.

Remember the early DEC Alpha processors? They had a very deep pipeline (relative to the competition) and a much lower IPC. What Alpha achieved (that Willy doesn't seem to have) was a significantly faster clock rate, which gave them the overall performance crown.

Given the pipeline description, I would expect Willy to be about 25% slower per clock, but about 50-75% faster in clock frequency. It appears that they are only achieving about 20-30% faster cycle times than PIII, which does not bode well for the product.
