I read a book called "Lost Worlds of 2001" by Kubrick and Clarke wherein they describe much of the "mysteries" and describe the deviation of the screenplay and the book. Plus there were a considerable number of details that got edited out of the book.

The movie was clearly meant to be mysterious, but certain details were left out of the movie that would have let us know that it wasn't God as we believe in it. An example of this was when Dave ended up in that room. The boxes and representations of familiar objects had a certain loss of resolution (like the knowledge of these objects was incomplete). These objects were there only to help Dave with his stress in dealing with his transcendence. These objects would be like toys in an aquarium for a pet goldfish.
