Interestingly enough, I had the same concerns, but discovered it wasn't an issue. The FAT stuff is very close to the hardware: Meaning it's beneath the operating system. Virtually all software interacts with the operating system, and is thus isolated with issues at hardware level. Exceptions to this are usually found in disk utilities which circumvent the operating system to perform some function not supported, or poorly supported. Examples of packages that work in this 'twilight zone' are things like Norton's (and several others') disk utilities.

In fact, I've moved my entire collection of software. Stuff from even my earliest PC, an 8088 DOS 2.2 XT, runs on my FAT-32 Win98 without difficulty. Only an ancient (pirated) Norton Utilities (for DOS) ver 3.0 had a couple of programs that choked, and these were definitely FAT-16 based, so no surprises there.
