Using this logic, charities based in New York are questionable for a charity base because of similar rent expenses, yet UNICEF and many others are based there.

As far as the rent being too high, I can only assume that you are inferring that your money may go into paying rent and not building schools. If this is a serious concern of yours, I would advise you to email Bernie Krisher at bernie@media.mit.edu, the head of the Cambodia Schools Program. As far as I know, Bernie pays his rent in Massachusetts(MIT) and not Hiroo.
