In Win98, you could Export the whole Registry, edit the resulting .REG file to remove the unwanted keys, then Import the edited .REG file to create a new Registry with the unwanted keys removed. This would take about an hour on my machine: REGEDIT, if it worked, would do it in a few seconds.

Perhaps a better approach would be to determine why REGEDIT refuses to do your bidding on your system. It could know of things you're unaware of. You don't want to be like the guys who put pennies behind fuses that blow repeatedly: Fuse lasts, house burns.
