No idea. Maybe one app grabbing a lot of memory quickly causes issues for the O/S? Or maybe it's the DMA issue:

Linux has bad latency for IDE disks where it has DMA turned off (because of buggy / unknown chipset). If you have a chipset where it supports DMA, or use SCSI, it's quite slick.
