I don't have any idea of the nature of their problems. However, I can hazzard a general guess based on my 40 years in the software business, half of it running a software products company.

There is not one programmer in 100 who knows how to thoroughly test their code. They can't imagine all the things that could possibly go wrong and the weird combinations of data. As a result these big systems are rife with errors that do not turn up until they get into heavy production mode. Then the sh*t hits the fan!

It is worse for these complex E-commerce applications because they are done by young programmers who have never had heavy duty, production level, zero errors allowed, experience. Just look at Windows. The prevailing attitude is that if it works most of the time it is ready to sell. You and I can stand to reboot our computers, but a 24X7 application cannot be so tolerant.

The whole problem is compounded by the incredible pressure to get products out the door to be first to market and to get cash flow coming in the door. This is a really big problem with companies headed up by salesmen who are unaware of the difficulties faced by their staffs.

I would guess that their problems are some combination of the above areas. Eventually they will get them straightened out, but it may be too late if they ruin their reputation first.
