The only thing a person might question, IMO is the actions of the passengers.The pilots are probably (or were) given clear cut instructions to co-operate with the hijackers.
The hijackers in this case probably used subterfuge (pretended they weren't going to harm anyone) and before they knew what was happening, the pilots were probably killed. Besides, there is some danger in the pilots jumping out of their seats leaving no one to fly the plane and fighting with those guys.
In hindsight maybe one could ask, did the passengers know they were going to die? When they saw the hijackers kill the flight attendants, (as was reported) should they have taken action into their own hands? Who knows? It's easy to say what should have been done after the fact and it's apparant that the course of action that WAS taken, was not the proper one.
What would you have done? Why would you have done it? What would have tipped you off that your course of action was the right one?

I go back to the idea of closing the cockpit off from the passenger area, having the pilots enter through their own entrance, and if it's not 100% the answer, it seems to me to be pretty close to it.
Could hijackers get on board? I guess so, but if the cockpit is sealed off, they couldn' gain control of the plane. Blow a hole through the armored steel divider? I guess so, but that explosion would probably bring the plane down.
