FAA has a long-term plan for doing much more than what you have suggested (it is called ATM/FAN, I think), but it is running a few years behind.

Technology cannot protect everything. Sophisticated planners will go for the Weakest Link in the security process, just as hackers do. The objective of this terrorist incident was clearly to demonstrate to the World that the terrorist organization has the intelligence and sophistication to do what they did, and that they do not need high technology weapons to do it.

I listened to an 'experts' response to this very question. He stated that an on-off switch was necessary in case the transponder malfunctioned, or if the circuit caught on fire. He also stated that there was a back-up transponder that had to be manually turned on but would only work if the first unit was turned off.
