Karen,
Just in case I was missing something, I looked online for the lyrics. There is an introductory stanza which does indicate it is a prayer, and that war is in the offing, but overall it doesn't read to me like a God kill all our enemies thing at all-(as you said)it's more like we are asking for guidance and strength.
I am usually a very strong supporter of the separation of church and state, btw.

While the storm clouds gather far across the sea,
Let us swear allegiance to a land that's free,
Let us all be grateful for a land so fair,
As we raise our voices in a solemn prayer. "

God Bless America,
Land that I love.
Stand beside her, and guide her
Thru the night with a light from above.

And it is MUCH easier to sing than the Star Spangled Banner.
