I don't think I've ever heard the noun used in Latin - presumably to refer to 'a black' must have been sufficiently common parlance even then... I can't think what else it would mean.

But yes, I'm surprised that if they give an etymology they don't go to the root words...

It is also part of the name of Aspergillis Niger, a common black mold that occasionally causes disease. The river too, of course. But, you know, when I was young I was a map collector. I have some 1965 prints of c.1931 masters of USGS maps of the Tahoe Area. Old N____r Joe canyon has been renamed to Old Negro Joe canyon. But we may see another name change as that name is now offensive too. I cherish my Punkin Center map reference which I related a few weeks ago (maybe on KissyKissy).
