We're talking turbulence from another aircraft a couple of minutes ahead, in clear, almost perfect conditions, not a severe thunderstorm.

Cellphone records from the flight reveal that William Shatner was on board the jet, and claimed to see a strange looking biped on the wing, where it was attempting to rip out electronics from the wing assembly. When it was unsuccessful, Shatner reported seeing it move towards the tail, holding onto the plane via suction cups on its hands and feet. Telephoto cameras from the ground have this on film. By coincidence, the Hubble Space Telesope was doing a test and pointed toward NY at the time, and has a second, threfore additional photo of the unusual creature.
