Quicken will let you pull up a list of the stocks trades that are still open on a particular stock. Then you can choose which one you wish to sell or cover. It will use the "First-in, First-out" default if you want it to. It seems that it might be better than it used to be. I just started using it but I put all my data in for the previous years and it looks like things are just like they should be.

They probably have made some significant changes to that area if there were problems in earlier years..
