I think there are some subtle differences. In order to kill all the terrorists with bombs, we would need to drop them on many cities around the world, probably including some US cities. Terrorism doesn't have a nationality, and many Afghans are just as innocent as the folks that may live next door to a terrorist in San Francisco.

It's complicated, and hard for me to understand the implications of how we act.

Yeah, but back then we didn't have the luxury of such discretion. The urgency isn't there and it doesn't need to be there. We can afford to take our time if it means the loss of fewer lives.
