Most Li-Ion (and Li-Polymer) battery protection circuits shut off the battery (disconnect it) if an over discharge occurs. This voltage varies anywhere from 2.5-3V depending on the configuration.

Having said that it is a good idea to run down the batteries completely, and to not recharge all the way to max (say 4.15V instead of 4.2). You should be able to get well over 500 recharges at 80% rated capacity).
