There was another reason as well, aside from the good timing with Zinni. The PA obviously believed they could get that ship through the Suez Canal. This means that they counted on Egypt turning a blind eye to it -- Egypt does NOT allow just anything through the canal; they inspect ships. Remember, Libya mined the canal in 1985!

Israel does not want to raise a stink with Egypt just now about their non-compliance with the terms of the peace treaty (they are not supposed to allow the PA to smuggle in weapons yet they obviously do, both in this case and in the case of the 14 tunnels from the Sinai into Gaza) but this would have been unavoidable if they had waited until the ship was in the Mediterranean to seize it. It also accounts for the embarrassed backpeddling you hear from Egyptian FM Maher -- "ship story too foolish to be believed", etc.
