You are assuming an ideal situation. Even the cleanest ISAs are plagued by difficult implementations. It's the subtle things that will produce bugs - like ACPI, interrupts, error protection, etc. My point is that neither the OS nor the applications will be easy to port, since there will be those kinds of subtle differences no matter where you go.
