I think a good man with good ideas lost the battle and decided to leave.

maybe, but it's hard to say from the outside. Four main possibilities, as best I can tell, and I don't know which is correct (or whether it's more than one):

1. He lost the battle over how to go after Iraq (he was the major advocate of an opposition-based approach) and decided to leave.

2. He was losing battles on how to approach homeland security and decided to leave.

3. He was unable to shift from being a military commander to being a civilian political staffer, got frustrated, and decided to leave.

4. He was pushed out, by folks annoyed at his stands on items 1, 2, and/or 3.

If the reasons for leaving were either 1 or 3, that wouldn't be too bad, IMO.
