I agree with you that keeping the cabin door shut makes sense. But many smaller planes do not have strong doors.

If a terrorist blew off the door, if a terrorist took hostages and started killing them, if a terrorist started randomly shooting at the door in order to gain entrance. Or many other scenario's might involve a pilot needing a gun.

Not to mention the fact that if you arm the pilots, you now have dozens and dozens of more security personnel in the airport able to respond to an attack. Have you ever walked around a busy airport like Chicago's? Practically everywhere you look is a pilot of some sort. Why not arm them? It's additional security, simple as that.
