I just played around a little bit and discovered this. In Windows Explorer if you rename the extension of a file in the Windows/System32 folder then close the folder while the renamed file is still blue Windows leaves the renamed file AND creates a new version of the file with the original name.

A guess...

The files you are trying to overwrite may have an attribute set that's getting in the way.

In Safe Mode/Command prompt, use the command ATTRIB -r -a -s -h *.* to clear ReadOnly, Archive, System, and Hidden attributes on all files.
