FL, half these stories fall into the 'booster' category that I (& I'm sure Ledeen too) regard as evidence of the problem, not the solution.

Reviving Reform in Iran

Iran's President Trying to Limit Power of Clergy


With the exception of the magazine stories and Friedman op-eds, the coverage keeps trying to 'encourage' the reform, instead of reporting that it's failed and the country is slipping into serious civil unrest. There were widespread riots about a month ago; I did not see them reported in the Times, nor the regime's use of deadly force and Arab police to break them up. Again, Friedman and the Magazine have been telling a different story.

Note: some of the stories you listed were clearly about other topics, such as

With Time Running Out, Bush Shifted Mideast Policy


but "Iran reform" got a mention in them, because it's part of the standard Times formula for mentioning Iran in articles.
