It is not about the religion, it is about their leaders and priests. They use it to take advantage of the poor and uneducated.

When and if better educated people become priests/leaders in those regions, we will see an evolution in Islam just as we have seen in other religions like Christianity. Christians (in general) did not become tolerant because it said so in the bible or because of their priests;
it was through education and properity. Education forced the religion to change.

When/IF that region starts prospering, the changes will be very rapid. At that time, the idiots of their society, will not be telling the masses what is right and wrong. It will be the other way around. I bet many of the educated Muslims are probably feeling a lot of frusterations with their religious/political leaders and dare speak up.
They are not in a position to do anything until the silent majority gets the right to select their leaders. That is why true democracies (along with education) are so necessary in that region. In my optimistic opinion, I think that is what is going to happen; just need a few more years.

That is my take.
