I had a machine with that problem so I put scandisk.exe on a boot floppy and ran it in DOS. It was slow but it did a good job.

Try booting into safe mode by restarting your computer and tapping the F5 key several times as soon as you hear the beeps (called the POST or power on self test) your computer makes when starting up. Use your up/down keyboard arrows to highlight "Safe Mode" and then hit the "enter" key. This will load you into safe mode and possibly stop whatever is writing to disk from loading at all. Run scandisk from safe mode and see if it finishes.

What operating system are you using and what brand of computer? Some have different ways of booting into safe mode. System Restore could be the culprit if you have xp or windows me. Here's instructions on turning it off.
