I think that there is a legitimate reason for conscientious objectors.

I can think of situations where there there should be exceptions to the rule about obeying orders.

Yes. At least in the US military. There are such things as illegal orders. If an officer orders a soldier to kill POWs, he is not required to, and in fact should not, obey.

But that soldier had better be able to prove what happened later.
