Seems like a good way to short the market in an IRA account.

I believe a number of people use them that way.

too bad those funds that short the indices require a large minimum investment.

I believe once you have made the minimum, you can then remove most (but not all) and trade in small amounts. I haven't done this (only seen it discussed), so I'm not sure. This tactic may work with some funds and not others.
